Amethyst Leaves are unlocked by purchasing the Unlock Amethyst Leaves upgrade in the MLC Shop. If that is your first time buying a Gem Leaf in the MLC Shop, you will unlock the Gem Leaves Shop menu. Inside the menu are some new upgrades that you can purchase with Amber Leaf, Amethyst Leaf, Emerald Leaf, Kyanite Leaf, Rhodonite Leaf, Ruby Leaf, and Tektite Leaf. You can get Amethyst Leaves by defeating bosses past floor 101 in the Leaf Tower.
